WHO's admission that Wuhan may not be the origin of COVID-19 may put to rest conspiracy theories that have put the central Chinese city and China in a bad light over the virus' origin, Chinese epidemiologists said. They urged for more research on transmission channels and virus host which are vital for epidemiologic studies. 
China's door is wide open for more WHO epidemiologic studies, while other countries should follow if the onus falls on them, Chinese experts said. They believe countries like the US, which tops the world in number of confirmed COVID-19 cases, and certain European countries, where the virus was identified as early as last year, should also undergo a thorough investigation on the virus origin for a clearer picture.

First alarm
Wuhan may not be the origin of the novel coronavirus, senior WHO official Mike Ryan said on Monday, announcing extensive studies to track down the animal species that transmitted the virus to humans.
"The fact that the fire alarm was triggered doesn't necessarily mean that was where the disease crossed from animals to humans," Ryan said at a press conference in Geneva.
His comments came as the organization's team to China concluded its weeks-long mission, which was to lay the groundwork for further joint efforts at identifying the origin of the coronavirus.
China's National Health Commission said on Tuesday that Chinese experts had kept in close contact with the two WHO experts, who stayed in China from July 11 to August 2, about possible transmission channels, and to identify the source of COVID-19, and the host of the virus. 
Mounting facts and scientific evidence are emerging to support the hypothesis that the coronavirus did not originate in Wuhan, Zeng Guang, chief epidemiologist of the Chinese Center for Disease Control and Prevention, told the Global Times, citing a sample of the virus found in Barcelona waste water collected as early as March 2019, and virus spotted in a sewer in Brazil in November last year.
The fact that the outbreak was first reported in Wuhan, not those countries may have  something to do with the transmission medium or host of the virus, said Yang Zhanqiu, deputy director of the pathogen biology department at Wuhan University.
Zeng and Yang believe that the virus must have jumped from wild animals to human beings. Yang said they must identify the animal host, and under what conditions it was passed on.   
Chinese virologist Shi Zhengli, who is also director of Wuhan Institute of Virology wrote to Science magazine on July 15 that based on research done by her team and international scientists, the coronavirus likely originated from bats, and evolved through one or several hosts, and eventually jumped to humans. 
But it is still unclear how the virus got to humans, Shi noted. 
Ever since the outbreak was 
first reported in the Huanan wet market in Wuhan
, rumors and speculations have been circulating that the market, which was shut down in January, was where the virus had originated from. 
However, Shi said that she and other experts has tested samples collected from the market, and only found the virus on environmental samples, such as doorknobs, floor and sewage. No virus was found on animals, which made Shi conclude that maybe the market was only where many COVID-19 patients were found in the early stage.
Almost a third of early stage COVID-19 patients had no direct contact with the wet market, said Wang Guangfa, a leading Chinese respiratory expert at Peking University First Hospital in Beijing, and also a member of the first batch of national medical experts dispatched to Wuhan in early January, told the Global Times. 
A doctor who works at Wuhan University's Zhongnan Hospital, who declined to identify himself, told the Global Times that they received patients with symptoms of unknown pneumonia, but had no direct contact with Huanan market in late December. But since both the hospital and Wuhan authorities was new to the virus then, and lacked clinical experience on the new virus, they only screened and rounded up those linked to the market.
Only after the coronavirus test kits were widely used did doctors conclude that those patients suffered from suspected COVID-19 symptoms, Wang said. 
As knowledge of the coronavirus began to grow, many foreign experts also tend to believe the Huanan wet market may not be the origin of the virus. Robert Garry, a professor at the Tulane University School of Medicine, told ABC News in March that "Our analyses, and others too, point to an earlier origin than that." "There were definitely cases there, but that wasn't the origin of the virus."

Further identification work
WHO director general Tedros Adhanom Ghebreyesus said on Monday said that epidemiological studies will begin in Wuhan to identify the potential source of early infections.
Wang Wenbing, a spokesperson of China's Ministry of Foreign Affairs, said on Tuesday that China and the WHO are maintaining communication on the next step of the research plan on coronavirus traceability. 
Yang said that as the viral contagion has been wiped out in Wuhan for nearly two months, and most environmental samples are already gone, the WHO team may focus on finding the patient zero, and patients who showed symptoms at an early stage or who traveled  to other countries about the time of the outbreak.
The virologist also said finding the possible host and research on wild animals to identify the transmission channels are also important. 
Wuhan has conducted an epidemical study in mid-April following the lifting of the citywide lockdown. The study included samples from 11,000 residents who had received nucleic acid and serum tests.
The results of the study have yet to be published. An official surnamed Wang from Wuhan's health commission told the Global Times that the study also helps in virus tracing work. 
Zeng believes that to get a clearer picture of virus tracing, the WHO should also conduct similar epidemiological studies in other countries, 
such as the US
 and certain European countries. 
The WHO should have a top-level design to identify the source of the coronavirus. First, all evidence on virus origin must be collected globally, and then be ordered according to when they happened, after which teams must be sent to those countries for scientific identification and research, Zeng said. 
China is cooperating with WHO on identifying the origin of the coronavirus, and hopes other countries will do the same when the onus falls on them, the epidemiologist said.

SARS-CoV-2 In Pigs, Chickens, Fruit Bats, and Ferrets

There have been several theories indicating the spread of COVID-19 from organisms like bats, chickens, pigs, and ferrets. This study aims to investigate the susceptibility of potential animal hosts and the risk of anthroponotic spill-over infections.
The researchers inoculated nine fruit bats, nine pigs, nine ferrets, and 17 chickens. Three direct contact animals were included 24 hours after inoculation to test viral transmission. The team monitored the animals for clinical signs and virus shedding from nasal washes & rectal swabs (ferrets, pigs), oral swabs & pooled feces samples (fruit bats), and oropharyngeal & cloacal swabs (chickens) after 2,4, 8, 12, 16, and 21 days after the infection.
It was found that chickens and pigs were not susceptible to SARS-CoV-2. All organ samples, swabs, and contact animals were found negative for viral RNA, and none of the chickens or pigs was seroconverted. Seven out of nine (78%) fruit bats had a transient infection with a detectable virus. The viral RNA was also present in the trachea, lungs, and lung-associated lymphatic tissue. Efficient virus replication with no clinical signs was observed in ferrets.
The research concluded that pigs and chicken could not be intranasally infected by SARS-CoV-2, whereas fruit bats showed characteristics of a reservoir host. In ferrets, virus replication was noticed that resembled human infection with an efficient spread.

But were those truly associated with the novel coronavirus? After all, many other factors could be at play.
“Many viral infections can trigger a skin rash, so when you catalog these case reports, you have to have other data. Was the patient on a medication a week before the rash began? Are there other possible causes?” asked Dr. Art Papier, an associate professor of dermatology at the University of Rochester Medical Center in New York.
“This is the challenge that Covid-19 brings up. With these different types of presentations and different rashes, is it hives because the patient just has hives or hives related to Covid-19?”
The patients, ages 40 to 80, had discoloration of their skin as well as lesions called
retiform purpura
, according to the research report.
Biopsies were performed for each patient and they showed that the patients had a type of
vasculopathy
, meaning that their blood vessels were affected.
The researchers — from NewYork-Presbyterian/Weill Cornell Medical College — wrote in their report that the skin discoloration could represent partial occlusion or blockage of blood vessels, and the retiform purpura could represent full blockage.

Such rashes and discoloration of the skin can be a “clinical clue” to there being possible blood clotting in the body, the study said. Since early on in the pandemic, doctors have noticed that severe Covid-19 could cause
abnormal blood clotting in patients

The report comes with some limitations, including that the researchers were not able to confirm the precise timing of when rashes and other issues with the skin first appeared for each patient. Also, more research is needed to determine whether similar findings would emerge among a larger group of Covid-19 patients.
Yet overall, the researchers wrote in their report that physicians caring for Covid-19 patients should be aware of skin discoloration and rashes as “potential manifestations” of abnormal underlying blood clotting.

‘Many viral infections can affect the skin’

Doctors and researchers from around the world also have reported about other types of skin rashes among Covid-19 patients.
Covid-19 often triggers significant inflammation in its victims, in some cases producing the so-called cytokine storm that appears to be causing the worst damage in advanced patients.
The skin is particularly sensitive to inflammation, said board certified dermatologist Dr. Seemal Desai, a spokesperson for the American Academy of Dermatology.
“The cytokines that are cranking up the immune engine of the car is what then triggers a variety of these immune molecules to go into the skin and wreak havoc on the skin,” said Desai, a dermatologist in Plano, Texas.
In July,
researchers from King’s College London
in the United Kingdom called for skin rashes and “Covid fingers and toes” to be considered as a key symptom of Covid-19, even arguing that they can occur in the absence of any other symptoms.
Key coronavirus symptoms that are widely accepted include fever, cough and shortness of breath, but a range of other signs have been suggested. The loss of smell and taste, another outlier, was recently included on the list of most common symptoms by the U
S Centers for Disease Control and Prevention.
The Kings College researchers used data from the Covid-19 Symptom Study app, which is submitted by around 336,000 people in the UK. They found that 8.8% of people who tested positive for coronavirus reported a
skin rash as a symptom
, compared with 5.4% of people who tested negative.
The KLC team then set up a separate online survey, gathering information from nearly 12,000 people with skin rashes and suspected or confirmed Covid-19. The researchers found that 17% of respondents who tested positive for the coronavirus reported a rash as the first symptom of the disease. For 21% of people who reported a rash and had confirmed Covid-19, the rash was their only symptom.
“Many viral infections can affect the skin, so it’s not surprising that we are seeing these rashes in Covid-19,” Dr. Veronique Bataille, consultant dermatologist at St Thomas’ Hospital and King’s College London, who was involved in the pre-print study,
said in a press release
in July.
“However, it is important that people know that in some cases, a rash may be the first or only symptom of the disease,” Bataille said. “So if you notice a new rash, you should take it seriously by self-isolating and getting tested as soon as possible.”

Measles-like rashes and rashes inside the mouth

“It’s a reaction that we typically call morbilliform which means measles, which presents in kind of pink spots, lots of little pink spots all over the skin,” said Papier, the dermatologist at the University of Rochester Medical Center.

JAMA Dermatology in July
, found that among 21 patients in Spain who were confirmed to have Covid-19 and skin rash, six of those patients or 29% had enanthem, or lesions or rash in the mouth.
The mean amount of time between the onset of Covid-19 symptoms and developing enanthem was about 12 days among the patients, according to researchers from the Hospital Universitario Ramon y Cajal in Madrid.
“This work describes preliminary observations and is limited by the small number of cases and the absence of a control group,” the researchers wrote, adding that their findings still suggest enanthem to be a possible Covid-19 symptom and not a reaction to medications, for instance.
“Despite the increasing reports of skin rashes in patients with COVID-19, establishing an etiological diagnosis is challenging,” the researchers wrote. “However, the presence of enanthem is a strong clue that suggests a viral etiology rather than a drug reaction.”

Russia boasts that its about to become the first country to approve a COVID-19 vaccine, with mass vaccinations planned as early as October using shots that are yet to complete clinical trials -- and scientists worldwide are sounding the alarm that the headlong rush could backfire.
Moscow sees a Sputnik-like propaganda victory, recalling the Soviet Unions launch of the worlds first satellite in 1957. But the experimental COVID-19 shots began first-in-human testing on a few dozen people less than two months ago, and theres no published scientific evidence yet backing Russias late entry to the global vaccine race, much less explaining why it should be considered a front-runner.
Im worried that Russia is cutting corners so that the vaccine that will come out may be not just ineffective, but also unsafe, said Lawrence Gostin, a global public health law expert at Georgetown University. It doesnt work that way. ... Trials come first. Thats really important.
According to Kirill Dmitriev, head of Russias Direct Investment Fund that bankrolled the effort, a vaccine developed by the Gamaleya research institute in Moscow may be approved in days, before scientists complete whats called a Phase 3 study. That final-stage study, usually involving tens of thousands of people, is the only way to prove if an experimental vaccine is safe and really works.
Health Minister Mikhail Murashko said members of risk groups, such as medical workers, may be offered the vaccine this month. He didnt clarify whether they would be part of the Phase 3 study that is said to be completed after the vaccine receives conditional approval.
Deputy Prime Minister Tatyana Golikova promised to start industrial production in September, and Murashko said mass vaccination may begin as early as October.

Dr. Anthony Fauci, the top U.S. infectious disease specialist, questioned the fast-track approach last week. I do hope that the Chinese and the Russians are actually testing a vaccine before they are administering the vaccine to anyone, because claims of having a vaccine ready to distribute before you do testing I think is problematic at best, he said.
Questions about this vaccine candidate come after the U.S., Britain and Canada last month accused Russia of using hackers to steal vaccine research from Western labs.
Delivering a vaccine first is a matter of national prestige for the Kremlin as it tries to assert the image of Russia as a global power capable of competing with the U.S. and China. The notion of being the first in the world dominated state news coverage of the effort, with government officials praising reports of the first-step testing.
In April, President Vladimir Putin ordered state officials to shorten the time of clinical trials for a variety of drugs, including potential coronavirus vaccines.
According to Russias Association of Clinical Trials Organizations, the order set an unattainable bar for scientists who, as a result, joined in on the mad race, hoping to please those at power.
The association first raised concern in late May, when professor Alexander Gintsburg, head of the Gamaleya institute, said he and other researchers tried the vaccine on themselves.
The move was a crude violation of the very foundations of clinical research, Russian law and universally accepted international regulations the group said in an open letter to the government, urging scientists and health officials to adhere to clinical research standards.
But a month later, the Health Ministry authorized clinical trials of the Gamaleya product, with what appeared to be another ethical issue.
Human studies started June 17 among 76 volunteers. Half were injected with a vaccine in liquid form and the other half with a vaccine that came as soluble powder. Some in the first half were recruited from the military, which raised concerns that servicemen may have been pressured to participate.
Some experts said their desire to perform well would affect the findings. Its no coincidence media reports we see about the trials among the military said no one had any side effects, while the (other group) reported some, said Vasily Vlassov, a public health expert with Moscows Higher School of Economics.
As the trials were declared completed and looming regulatory approval was announced last week, questions arose about the vaccines safety and effectiveness. Government assurances the drug produced the desired immune response and caused no significant side effects were hardly convincing without published scientific data describing the findings.
The World Health Organization said all vaccine candidates should go through full stages of testing before being rolled out. There are established practices and there are guidelines out, WHO spokesman Christian Lindmeier said Tuesday. Between finding or having a clue of maybe having a vaccine that works, and having gone through all the stages, is a big difference.

Offering an unsafe compound to medical workers on the front lines of the outbreak could make things worse, Georgetowns Gostin said, adding: What if the vaccine started killing them or making them very ill?
Vaccines that are not properly tested can cause harm in many ways from a negative impact on health to creating a false sense of security or undermining trust in vaccinations, said Thomas Bollyky, director of the global health program at the Council on Foreign Relations.
It takes several years to develop any drug, said Svetlana Zavidova, executive director of Russias Association of Clinical Trials Organizations. Selling something the Gamaleya (institute) tested on 76 volunteers during Phase 1-2 trials as a finished product is just not serious.
Russia has not yet published any scientific data from its first clinical trials. The WHOs list of vaccine candidates in human testing still lists the Gamaleya product as in Phase 1 trials.
It uses a different virus -- the common cold-causing adenovirus -- thats been modified to carry genes for the spike protein that coats the coronavirus, as a way to prime the body to recognize if a real COVID-19 infection comes along. Thats like vaccines being developed by Chinas CanSino Biologics and Britains Oxford University and AstraZeneca.
Its not the first controversial vaccine Russia developed. Putin mentioned earlier this year that Russian scientists delivered an Ebola vaccine that proved to be the most effective in the world and made a real contribution to fighting the Ebola fever in Africa.
Russias Health Ministry authorized two Ebola vaccines for domestic use -- one in 2015 and another one in 2018 -- but there is little evidence either was widely used in Africa.

In 2019, the WHO considered the 2015 vaccine along with several others for use in Congo but didnt pick it. It pointed out that it had been approved for emergency use after Phase 1 and 2 trials, but not Phase 3. According to ClinicalTrials.Gov, a website maintained by the U.S. National Institutes of Health, a study among 2,000 people in Guinea and Russia was still ongoing last month.
The 2018 Ebola vaccine, according to the WHO, was tested on 300 volunteers in Russia and completed all three phases. The Associated Press couldnt find any records of the studies in the Health Ministrys registry of approved clinical trials. As of 2019, both Ebola vaccines were listed by the WHO as candidate vaccines.
Russias Health Ministry did not respond to numerous requests for comment, and the Gamaleya institute referred an interview request to the ministry.
It remains unclear whether Phase 3 trials, said to be carried out after the COVID-19 vaccine receives conditional approval, will wrap up by October, when health officials plan to start mass vaccinations, and how trustworthy the results will be. The study will supposedly involve 1,600 participants 800 for each of the two forms of the vaccine; in comparison, a similar Phase 3 trial in the U.S. includes 30,000 people.
According to Dmitriev, countries including Brazil and India have expressed interest in the vaccine.
For Lawrence Gostin, this is another cause for concern.
There may be many people in the world who dont care about the ethics and just want the vaccine, he said.

But were those truly associated with the novel coronavirus? After all, many other factors could be at play.
"Many viral infections can trigger a skin rash, so when you catalog these case reports, you have to have other data. Was the patient on a medication a week before the rash began? Are there other possible causes?" asked Dr. Art Papier, an associate professor of dermatology at the University of Rochester Medical Center in New York.
"This is the challenge that Covid-19 brings up. With these different types of presentations and different rashes, is it hives because the patient just has hives or hives related to Covid-19?"
The patients, ages 40 to 80, had discoloration of their skin as well as lesions called 
retiform purpura
, according to the research report.
Biopsies were performed for each patient and they showed that the patients had a type of 
vasculopathy
, meaning that their blood vessels were affected.
The researchers -- from NewYork-Presbyterian/Weill Cornell Medical College -- wrote in their report that the skin discoloration could represent partial occlusion or blockage of blood vessels, and the retiform purpura could represent full blockage.

Such rashes and discoloration of the skin can be a "clinical clue" to there being possible blood clotting in the body, the study said. Since early on in the pandemic, doctors have noticed that severe Covid-19 could cause

The report comes with some limitations, including that the researchers were not able to confirm the precise timing of when rashes and other issues with the skin first appeared for each patient. Also, more research is needed to determine whether similar findings would emerge among a larger group of Covid-19 patients.
Yet overall, the researchers wrote in their report that physicians caring for Covid-19 patients should be aware of skin discoloration and rashes as "potential manifestations" of abnormal underlying blood clotting.

'Many viral infections can affect the skin'

Doctors and researchers from around the world also have reported about other types of skin rashes among Covid-19 patients.
Covid-19 often triggers significant inflammation in its victims, in some cases producing the so-called cytokine storm that appears to be causing the worst damage in advanced patients.
The skin is particularly sensitive to inflammation, said board certified dermatologist Dr. Seemal Desai, a spokesperson for the American Academy of Dermatology.
"The cytokines that are cranking up the immune engine of the car is what then triggers a variety of these immune molecules to go into the skin and wreak havoc on the skin," said Desai, a dermatologist in Plano, Texas.
In July, 
researchers from King's College London
 in the United Kingdom called for skin rashes and "Covid fingers and toes" to be considered as a key symptom of Covid-19, even arguing that they can occur in the absence of any other symptoms.
Key coronavirus symptoms that are widely accepted include fever, cough and shortness of breath, but a range of other signs have been suggested. The loss of smell and taste, another outlier, was recently included on the list of most common symptoms by the U
S Centers for Disease Control and Prevention.
The Kings College researchers used data from the Covid-19 Symptom Study app, which is submitted by around 336,000 people in the UK. They found that 8.8% of people who tested positive for coronavirus reported a 
skin rash as a symptom
, compared with 5.4% of people who tested negative.
The KLC team then set up a separate online survey, gathering information from nearly 12,000 people with skin rashes and suspected or confirmed Covid-19. The researchers found that 17% of respondents who tested positive for the coronavirus reported a rash as the first symptom of the disease. For 21% of people who reported a rash and had confirmed Covid-19, the rash was their only symptom.
"Many viral infections can affect the skin, so it's not surprising that we are seeing these rashes in Covid-19," Dr. Veronique Bataille, consultant dermatologist at St Thomas' Hospital and King's College London, who was involved in the pre-print study, 
said in a press release
 in July.
"However, it is important that people know that in some cases, a rash may be the first or only symptom of the disease," Bataille said. "So if you notice a new rash, you should take it seriously by self-isolating and getting tested as soon as possible."

Measles-like rashes and rashes inside the mouth

"It's a reaction that we typically call morbilliform which means measles, which presents in kind of pink spots, lots of little pink spots all over the skin," said Papier, the dermatologist at the University of Rochester Medical Center.
Another study published in 
JAMA Dermatology in July
, found that among 21 patients in Spain who were confirmed to have Covid-19 and skin rash, six of those patients or 29% had enanthem, or lesions or rash in the mouth.
The mean amount of time between the onset of Covid-19 symptoms and developing enanthem was about 12 days among the patients, according to researchers from the Hospital Universitario Ramon y Cajal in Madrid.
"This work describes preliminary observations and is limited by the small number of cases and the absence of a control group," the researchers wrote, adding that their findings still suggest enanthem to be a possible Covid-19 symptom and not a reaction to medications, for instance.
"Despite the increasing reports of skin rashes in patients with COVID-19, establishing an etiological diagnosis is challenging," the researchers wrote. "However, the presence of enanthem is a strong clue that suggests a viral etiology rather than a drug reaction."

My respectful recommendations with regard to the Disease X-19 ("Covid-19") management: 

Develop and administer the most practical and comprehensive test for all possibly involved or suspected infections, antigens and antibodies. Test new patients and the old samples, and also the environment: sewage water. Do attempt the differential diagnosis routinely, in hospital and ambulatory settings. 

Systematize the good clinical descriptions and studies, continue to identify the basic related clinical syndromes. 

Study rodents and their behaviors, test their samples also. Pursue vigorously rodents eradication or control programs. Investigate "ratteries" and any attempts to spread infection through rodents and other animals. Check pet food, animal feeds and other possible sources of infections. Educate the public on rodent infestations prevention measures. 

Investigate the situation with minks for the possible criminal and political aspects. 

Collect intelligence information about leads with regard to the intentional criminal spread through animals or by other means. 

Investigate possible combinations with chemical substances of the weapons type. 

Develop and implement the uniform methods and criteria for collection and organizing the statistical data.

By reconstructing the evolutionary history of SARS-CoV-2, the virus that is responsible for the COVID-19 pandemic, an international research team of Chinese, European, and U.S. scientists has discovered that the lineage that gave rise to the virus has been circulating in bats for decades and likely includes other viruses with the ability to infect humans. The findings, which University of Glasgow scientists contributed to, have implications for the prevention of future pandemics stemming from this lineage.

“Coronaviruses have  that is highly recombinant, meaning different regions of the ‘s genome can be derived from multiple sources,” said Maciej Boni, associate professor of biology, Penn State. “This has made it difficult to reconstruct SARS-CoV-2’s origins. You have to identify all the regions that have been recombining and trace their histories. To do that, we put together a diverse team with expertise in recombination, phylogenetic dating, virus sampling, and molecular and viral evolution.”
The team used three different bioinformatic approaches to identify and remove the recombinant regions within the SARS-CoV-2 genome. Next, they reconstructed phylogenetic histories for the non-recombinant regions and compared them to each other to see which specific viruses have been involved in recombination events in the past. They were able to reconstruct the evolutionary relationships between SARS-CoV-2 and its closest known bat and pangolin viruses. Their findings appear today in Nature Microbiology.
The researchers found that the lineage of viruses to which SARS-CoV-2 belongs diverged from other bat viruses about 40-70 years ago. Importantly, although SARS-CoV-2 is genetically similar (about 96%) to the RaTG13 coronavirus, which was sampled from a Rhinolophus affinis horseshoe bat in 2013 in Yunnan province, China, the team found that it diverged from RaTG13 a relatively long time ago, in 1969.
“The ability to estimate divergence times after disentangling recombination histories, which is something we developed in this collaboration, may lead to insights into the origins of many different viral pathogens,” said Philippe Lemey, principal investigator in the Department of Evolutionary and Computational Virology, KE Leuven.
The team found that one of the older traits that SARS-CoV-2 shares with its relatives is the receptor-binding domain (RBD) located on the Spike protein, which enables the virus to recognize and bind to receptors on the surfaces of human cells.
“This means that other viruses that are capable of infecting humans are circulating in  in China,” said David L. Robertson, professor of computational virology, MRC-University of Glasgow Center for Virus Research.
Will these viruses be capable of jumping directly from bats into humans or will an intermediate species be required to make the leap? According to Robertson, for SARS-CoV-2, other research groups incorrectly proposed that key evolutionary changes occurred in pangolins.
“SARS-CoV-2’s RBD sequence has so far only been found in a few pangolin viruses,” said Robertson. “Furthermore, the other key feature thought to be instrumental to SARS-CoV-2’s ability to infect humans—a polybasic cleavage site insertion in the Spike protein—has not yet been seen in another close bat relative of the SARS-CoV-2 virus. Yet, while it is possible that pangolins may have acted as an intermediate host facilitating transmission of SARS-CoV-2 to humans, no evidence exists to suggest that pangolin infection is a requirement for bat viruses to cross into humans. Instead, our research suggests that SARS-CoV-2 likely evolved the ability to replicate in the upper respiratory tract of both humans and pangolins.”
The team concluded that preventing future pandemics will require better sampling within wild bats and the implementation of human disease surveillance systems that are able to identify novel pathogens in humans and respond in real time.

Abstract

In February 2020 a substitution at the interface between SARS-CoV-2 Spike protein subunits, Spike D614G, was observed in public databases. The Spike 614G variant subsequently increased in frequency in many locations throughout the world. Global patterns of dispersal of Spike 614G are suggestive of a selective advantage of this variant, however the origin of Spike 614G is associated with early colonization events in Europe and subsequent radiations to the rest of the world. Increasing frequency of 614G may therefore be due to a random founder effect. We investigate the hypothesis for positive selection of Spike 614G at the level of an individual country, the United Kingdom, using more than 25,000 whole genome SARS-CoV-2 sequences collected by COVID-19 Genomics UK Consortium. Using phylogenetic analysis, we identify Spike 614G and 614D clades with unique origins in the UK and from these we extrapolate and compare growth rates of co-circulating transmission clusters. We find that Spike 614G clusters are introduced in the UK later on average than 614D clusters and grow to larger size after adjusting for time of introduction. Phylodynamic analysis does not show a significant increase in growth rates for clusters with the 614G variant, but population genetic modelling indicates that 614G increases in frequency relative to 614D in a manner consistent with a selective advantage. We also investigate the potential influence of Spike 614D versus G on virulence by matching a subset of records to clinical data on patient outcomes. We do not find any indication that patients infected with the Spike 614G variant have higher COVID-19 mortality, but younger patients have slightly increased odds of 614G carriage. Despite the availability of a very large data set, well represented by both Spike 614 variants, not all approaches showed a conclusive signal of higher transmission rate for 614G, but significant differences in growth, size, and composition of these lineages indicate a need for continued study.

Abstract

There are outstanding evolutionary questions on the recent emergence of human coronavirus SARS-CoV-2 including the role of reservoir species, the role of recombination and its time of divergence from animal viruses. We find that the sarbecovirusesthe viral subgenus containing SARS-CoV and SARS-CoV-2undergo frequent recombination and exhibit spatially structured genetic diversity on a regional scale in China. SARS-CoV-2 itself is not a recombinant of any sarbecoviruses detected to date, and its receptor-binding motif, important for specificity to human ACE2 receptors, appears to be an ancestral trait shared with bat viruses and not one acquired recently via recombination. To employ phylogenetic dating methods, recombinant regions of a 68-genome sarbecovirus alignment were removed with three independent methods. Bayesian evolutionary rate and divergence date estimates were shown to be consistent for these three approaches and for two different prior specifications of evolutionary rates based on HCoV-OC43 and MERS-CoV. Divergence dates between SARS-CoV-2 and the bat sarbecovirus reservoir were estimated as 1948 (95% highest posterior density (HPD): 18791999), 1969 (95% HPD: 19302000) and 1982 (95% HPD: 19482009), indicating that the lineage giving rise to SARS-CoV-2 has been circulating unnoticed in bats for decades.

The broad and important range of issues related to Sars-Cov-2 origins has to be researched and explored very carefully and urgently. 

The Hantaviruses, especially the Seoul type, had very likely a long and mysterious history of the effective use as the bioweapons in the Korean war. The human infections, e.g. in Chicago, were studied after the war. They correlate closely with the rodent infestations.

Apparently now these studies and their results might have come handy for the New Abwehr and her younger sisters, the contemporary German and Russian Intelligence Services, their strategists, and their bioweapons specialists. Or the Russian Mob - TOC, to whom these secrets were leaked or sold.

By reconstructing the evolutionary history of SARS-CoV-2, the virus that is responsible for the COVID-19 pandemic, an international research team of Chinese, European, and U.S. scientists has discovered that the lineage that gave rise to the virus has been circulating in bats for decades and likely includes other viruses with the ability to infect humans. The findings, which University of Glasgow scientists contributed to, have implications for the prevention of future pandemics stemming from this lineage.
"Coronaviruses have genetic material that is highly recombinant, meaning different regions of the virus's genome can be derived from multiple sources," said Maciej Boni, associate professor of biology, Penn State. "This has made it difficult to reconstruct SARS-CoV-2's origins. You have to identify all the regions that have been recombining and trace their histories. To do that, we put together a diverse team with expertise in recombination, phylogenetic dating, virus sampling, and molecular and viral evolution."
The team used three different bioinformatic approaches to identify and remove the recombinant regions within the SARS-CoV-2 genome. Next, they reconstructed phylogenetic histories for the non-recombinant regions and compared them to each other to see which specific viruses have been involved in recombination events in the past. They were able to reconstruct the evolutionary relationships between SARS-CoV-2 and its closest known bat and pangolin viruses. Their findings appear today in Nature Microbiology.
The researchers found that the lineage of viruses to which SARS-CoV-2 belongs diverged from other bat viruses about 40-70 years ago. Importantly, although SARS-CoV-2 is genetically similar (about 96%) to the RaTG13 coronavirus, which was sampled from a Rhinolophus affinis horseshoe bat in 2013 in Yunnan province, China, the team found that it diverged from RaTG13 a relatively long time ago, in 1969.
"The ability to estimate divergence times after disentangling recombination histories, which is something we developed in this collaboration, may lead to insights into the origins of many different viral pathogens," said Philippe Lemey, principal investigator in the Department of Evolutionary and Computational Virology, KE Leuven.
The team found that one of the older traits that SARS-CoV-2 shares with its relatives is the receptor-binding domain (RBD) located on the Spike protein, which enables the virus to recognize and bind to receptors on the surfaces of human cells.
"This means that other viruses that are capable of infecting humans are circulating in horseshoe bats in China," said David L. Robertson, professor of computational virology, MRC-University of Glasgow Center for Virus Research.
Will these viruses be capable of jumping directly from bats into humans or will an intermediate species be required to make the leap? According to Robertson, for SARS-CoV-2, other research groups incorrectly proposed that key evolutionary changes occurred in pangolins.
"SARS-CoV-2's RBD sequence has so far only been found in a few pangolin viruses," said Robertson. "Furthermore, the other key feature thought to be instrumental to SARS-CoV-2's ability to infect humansa polybasic cleavage site insertion in the Spike proteinhas not yet been seen in another close bat relative of the SARS-CoV-2 virus. Yet, while it is possible that pangolins may have acted as an intermediate host facilitating transmission of SARS-CoV-2 to humans, no evidence exists to suggest that pangolin infection is a requirement for bat viruses to cross into humans. Instead, our research suggests that SARS-CoV-2 likely evolved the ability to replicate in the upper respiratory tract of both humans and pangolins."
The team concluded that preventing future pandemics will require better sampling within wild bats and the implementation of human disease surveillance systems that are able to identify novel pathogens in humans and respond in real time.
