Abstract

There are outstanding evolutionary questions on the recent emergence of human coronavirus SARS-CoV-2 including the role of reservoir species, the role of recombination and its time of divergence from animal viruses. We find that the sarbecoviruses—the viral subgenus containing SARS-CoV and SARS-CoV-2—undergo frequent recombination and exhibit spatially structured genetic diversity on a regional scale in China. SARS-CoV-2 itself is not a recombinant of any sarbecoviruses detected to date, and its receptor-binding motif, important for specificity to human ACE2 receptors, appears to be an ancestral trait shared with bat viruses and not one acquired recently via recombination. To employ phylogenetic dating methods, recombinant regions of a 68-genome sarbecovirus alignment were removed with three independent methods. Bayesian evolutionary rate and divergence date estimates were shown to be consistent for these three approaches and for two different prior specifications of evolutionary rates based on HCoV-OC43 and MERS-CoV. Divergence dates between SARS-CoV-2 and the bat sarbecovirus reservoir were estimated as 1948 (95% highest posterior density (HPD): 1879–1999), 1969 (95% HPD: 1930–2000) and 1982 (95% HPD: 1948–2009), indicating that the lineage giving rise to SARS-CoV-2 has been circulating unnoticed in bats for decades.

The broad and important range of issues related to Sars-Cov-2 origins has to be researched and explored very carefully and urgently. 

The Hantaviruses, especially the Seoul type, had very likely a long and mysterious history of the effective use as the bioweapons in the Korean war. The human infections, e.g. in Chicago, were studied after the war. They correlate closely with the rodent infestations.

It is quite likely that the Hantaviruses, the Coronaviruses, and many other pathogens were studied intently by the Japanese and German military microbiologists during the WW2, including the human experiments, and the results were concealed and not shared with their new bosses to whom they surrendered after the WW2. 

Apparently now these studies and their results might have come handy for the New Abwehr and her younger sisters, the contemporary German and Russian Intelligence Services, their strategists, and their bioweapons specialists. Or the Russian Mob - TOC, to whom these secrets were leaked or sold.

By reconstructing the evolutionary history of SARS-CoV-2, the virus that is responsible for the COVID-19 pandemic, an international research team of Chinese, European, and U.S. scientists has discovered that the lineage that gave rise to the virus has been circulating in bats for decades and likely includes other viruses with the ability to infect humans. The findings, which University of Glasgow scientists contributed to, have implications for the prevention of future pandemics stemming from this lineage.
"Coronaviruses have genetic material that is highly recombinant, meaning different regions of the virus's genome can be derived from multiple sources," said Maciej Boni, associate professor of biology, Penn State. "This has made it difficult to reconstruct SARS-CoV-2's origins. You have to identify all the regions that have been recombining and trace their histories. To do that, we put together a diverse team with expertise in recombination, phylogenetic dating, virus sampling, and molecular and viral evolution."
The team used three different bioinformatic approaches to identify and remove the recombinant regions within the SARS-CoV-2 genome. Next, they reconstructed phylogenetic histories for the non-recombinant regions and compared them to each other to see which specific viruses have been involved in recombination events in the past. They were able to reconstruct the evolutionary relationships between SARS-CoV-2 and its closest known bat and pangolin viruses. Their findings appear today in Nature Microbiology.
The researchers found that the lineage of viruses to which SARS-CoV-2 belongs diverged from other bat viruses about 40-70 years ago. Importantly, although SARS-CoV-2 is genetically similar (about 96%) to the RaTG13 coronavirus, which was sampled from a Rhinolophus affinis horseshoe bat in 2013 in Yunnan province, China, the team found that it diverged from RaTG13 a relatively long time ago, in 1969.
"The ability to estimate divergence times after disentangling recombination histories, which is something we developed in this collaboration, may lead to insights into the origins of many different viral pathogens," said Philippe Lemey, principal investigator in the Department of Evolutionary and Computational Virology, KE Leuven.
The team found that one of the older traits that SARS-CoV-2 shares with its relatives is the receptor-binding domain (RBD) located on the Spike protein, which enables the virus to recognize and bind to receptors on the surfaces of human cells.
"This means that other viruses that are capable of infecting humans are circulating in horseshoe bats in China," said David L. Robertson, professor of computational virology, MRC-University of Glasgow Center for Virus Research.
Will these viruses be capable of jumping directly from bats into humans or will an intermediate species be required to make the leap? According to Robertson, for SARS-CoV-2, other research groups incorrectly proposed that key evolutionary changes occurred in pangolins.
"SARS-CoV-2's RBD sequence has so far only been found in a few pangolin viruses," said Robertson. "Furthermore, the other key feature thought to be instrumental to SARS-CoV-2's ability to infect humansa polybasic cleavage site insertion in the Spike proteinhas not yet been seen in another close bat relative of the SARS-CoV-2 virus. Yet, while it is possible that pangolins may have acted as an intermediate host facilitating transmission of SARS-CoV-2 to humans, no evidence exists to suggest that pangolin infection is a requirement for bat viruses to cross into humans. Instead, our research suggests that SARS-CoV-2 likely evolved the ability to replicate in the upper respiratory tract of both humans and pangolins."
The team concluded that preventing future pandemics will require better sampling within wild bats and the implementation of human disease surveillance systems that are able to identify novel pathogens in humans and respond in real time.
"The key to successful surveillance," said Robertson, "is knowing which viruses to look for and prioritizing those that can readily infect humans. We should have been better prepared for a second SARS virus."
Boni added, "We were too late in responding to the initial SARS-CoV-2 outbreak, but this will not be our last coronavirus pandemic. A much more comprehensive and real-time surveillance system needs to be put in place to catch viruses like this when case numbers are still in the double digits."

What has been agreed upon is the programme of work. Ryan said the main thrust of the international team's investigation would initially be epidemiology, or understanding the first infections to narrow down where scientists should look for the animal source of the novel coronavirus that causes Covid-19. Though the virus is thought to originate in bats, how it passed into humans and whether an intermediary animal was involved, remain unknown.
There are gaps in the epidemiologic landscape and what is required is going to be a much more extensive retrospective epidemiologic study to look at those first cases and clusters in Wuhan, Ryan said.
The international team will begin its work in Wuhan in Hubei province, but Ryan said the fact that the first cases had been identified in the city did not mean that was where the first human infections had occurred.

In-depth and detailed retrospective studies to understand the first known cases would allow the team to work backwards to examine in a much more precise way potential animal sources, Ryan said.
Otherwise its like needles in a haystack, you can sample every animal in China and outside, but you might have no luck because you are guessing.
Although Wuhans first Covid-19 patients listed in published reports date to the beginning of December, unpublished government data reported by the South China Morning Post showed cases were identified, likely retrospectively, in Hubei province as early as November 17.
Meanwhile, analyses of genome sequences of the virus published by international scientists in recent months have pegged its first crossover into humans to earlier in the autumn, with one study suggesting as early as September.
However, the hard evidence of the first person to be infected, the so-called patient zero, remains elusive, along with the animal carrier. The virus closest known relative was found on the other side of the country in a bat in southwestern Yunnan province.
If past outbreaks originating in animals are any guide, it can take years of investigation before scientists zero in on a region of origin or a human behaviour that may have precipitated the crossover. Pinpointing the exact moment a virus jumped species is often impossible.
The WHO-led investigation will take place against a backdrop of controversy. Amid rising tensions between the US and China, members of the Trump administration have suggested that the outbreak 
at a Wuhan laboratory that studied bat viruses.
That theory has been rejected by most specialists in the field, not least because the pathogen causing Covid-19 was unknown to science before it appeared in the first Wuhan patients.
Beijing has also pushed back on assertions that the virus originated in China, pointing out that it could have emerged elsewhere and was only first identified in Wuhan. A proper and thorough investigation by the WHO should include other countries as well, China officials have said.
On Friday, members of a WHO-convened meeting of the international health regulations emergency committee, urged the WHO to fast-track its investigation, which has been in the pipeline for several months.
Among committee recommendations to the WHO was a call to accelerate research into remaining Sars-CoV-2 critical unknowns, such as the animal source and potential animal reservoirs.

  • The novel coronavirus origin is still a mystery, but the World Health Organization said earlier this week it completed a limited probe in China.
  • The agency said it has set terms of reference with China that lay the groundwork for the next phase of research where an international team will be involved.
  • The WHO did not provide any answers from this limited mission, but seemed to indicate it very much wants to find out who the Patient Zero was and how the pandemic started.

Where did it all start, and how did it happen? This is the novel coronavirus question to answer, and China has done little to offer the world a plausible explanation. The initial version of events said a Wuhan wet market in China was ground zero for COVID-19. The virus was not created in a lab, nor did it escape from the Wuhan research facility.  But several months ago, China said the market was a victim of the pandemic rather than the source, while still maintaining the Wuhan lab was not involved in any way. Then China tried to shift the blame to other regions, seemingly in an effort to negotiate its way out this mess ahead of the World Health Organization (WHO) probe of Wuhan. It didnt work, and now the WHOs initial investigation has been completed. The WHO did not offer any answers about progress made in the past few weeks, but the organization still insists that it is important to determine how the pandemic started.
The WHO said earlier this week that its two-person advance that went to Wuhan a few weeks ago concluded its mission, and the organization plans to send a larger group of experts to the outbreak zone.
WHO Director-General Tedros Adhanom Ghebreyesus said the international team would deploy to Wuhan, the city where it all began late last year. According to The Associated Press, the WHO chief said that terms of reference have been drawn up by the WHO and China, stopping short of actually explaining what they are. The WHO advance team that traveled to China has now concluded their mission to lay the groundwork for further joint efforts to identify the virus origins, he said. Epidemiological studies will begin in Wuhan to identify the potential source of infection of the early cases.
The evidence and hypothesis the investigation will generate will lay the ground for further, longer-term studies.
A different WHO official said the advance team had not returned from China and had not been debriefed. Dr. Michael Ryan, the agencys emergencies chief, noted the gaps in the epidemiological landscape, which is to say the world still has no idea how the coronavirus outbreak started. The WHO will assess which studies to conduct and what data to collect.
The real trick is to go to the human clusters that occurred first and then to work your way back systematically looking for that first signal at which the animal-human species barrier was crossed, Ryan said. Once you understand where that the barrier was breached, then you move into the studies in a more systematic way on the animal side. The remark does indicate that the WHO wants to get to the bottom of this and find out who Patient Zero might have been. This will help the world understand how the virus first jumped from animals to humans.
That said, the WHO has not explained what the terms of reference are, when they will be made public, when the next international probe will reach China, or how big the team will be. The organization has received plenty of criticism for the way it handled the pandemic so far, especially in its early days, and the influence China might have over the UN body.

WHOs China investigation is over but the novel coronavirus origins are still a mystery BGR

  • The novel coronavirus origin is still a mystery, but the World Health Organization said earlier this week it completed a limited probe in China.
  • The agency said it has set terms of reference with China that lay the groundwork for the next phase of research where an international team will be involved.
  • The WHO did not provide any answers from this limited mission, but seemed to indicate it very much wants to find out who the Patient Zero was and how the pandemic started.

Where did it all start, and how did it happen? This is the novel coronavirus question to answer, and China has done little to offer the world a plausible explanation. The initial version of events said a Wuhan wet market in China was ground zero for COVID-19. The virus was not created in a lab, nor did it escape from the Wuhan research facility.  But several months ago, China said the market was a victim of the pandemic rather than the source, while still maintaining the Wuhan lab was not involved in any way. Then China tried to shift the blame to other regions, seemingly in an effort to negotiate its way out this mess ahead of the World Health Organization (WHO) probe of Wuhan. It didnt work, and now the WHOs initial investigation has been completed. The WHO did not offer any answers about progress made in the past few weeks, but the organization still insists that it is important to determine how the pandemic started.
The WHO said earlier this week that its two-person advance that went to Wuhan a few weeks ago concluded its mission, and the organization plans to send a larger group of experts to the outbreak zone.
WHO Director-General Tedros Adhanom Ghebreyesus said the international team would deploy to Wuhan, the city where it all began late last year. According to The Associated Press, the WHO chief said that terms of reference have been drawn up by the WHO and China, stopping short of actually explaining what they are. The WHO advance team that traveled to China has now concluded their mission to lay the groundwork for further joint efforts to identify the virus origins, he said. Epidemiological studies will begin in Wuhan to identify the potential source of infection of the early cases.
The evidence and hypothesis the investigation will generate will lay the ground for further, longer-term studies.
A different WHO official said the advance team had not returned from China and had not been debriefed. Dr. Michael Ryan, the agencys emergencies chief, noted the gaps in the epidemiological landscape, which is to say the world still has no idea how the coronavirus outbreak started. The WHO will assess which studies to conduct and what data to collect.
The real trick is to go to the human clusters that occurred first and then to work your way back systematically looking for that first signal at which the animal-human species barrier was crossed, Ryan said. Once you understand where that the barrier was breached, then you move into the studies in a more systematic way on the animal side. The remark does indicate that the WHO wants to get to the bottom of this and find out who Patient Zero might have been. This will help the world understand how the virus first jumped from animals to humans.
That said, the WHO has not explained what the terms of reference are, when they will be made public, when the next international probe will reach China, or how big the team will be. The organization has received plenty of criticism for the way it handled the pandemic so far, especially in its early days, and the influence China might have over the UN body.

A laboratory test that has now been developed by a study group from MedUni Vienna is able to determine whether COVID-19 patients develop protective antibodies after having the disease. The main finding of the test is as follows: the scientists from MedUni Vienna's Institute of Pathophysiology and Allergy Research discovered that only around 60% of patients who have had COVID-19 and recovered from it develop protective antibodies and, for the first time, they were able to show that some antibodies even "assist" the virus by augmenting its to the cells of the host. The results have recently been published in the leading journal "Allergy".
Researchers from MedUni Vienna's Center for Pathophysiology, Infectiology and Immunology led by Rudolf Valenta developed an ELISA laboratory test to identify patients who had developed protective antibodies after having COVID-19. This showed that only 60% of patients convalescing from COVID-19 developed antibodies that inhibit the interaction of the SARS-CoV-2 receptor-binding domain (RBD) with ACE2. The ACE2 (Angiotensin Converting Enzyme 2) receptor for SARS-CoV-2 occurs predominantly in the respiratory tract and other organs affected by the virus. "The positive outcome is that we now have a test that can identify antibodies and show whether people who have already been infected have protective immunity or not."
However, the research team also discovered that certain immunocomplexes consisting of RBD and patient antibodies, have a higher binding rate to ACE2. This is a hitherto unknown mechanism that enables the virus to dock onto cells more easily.
This is the first study to show elevated binding to ACE2 by immunocomplexes comprising RBD and patient antibodies. Potentially, this can make it even easier for the virus to infect cells."

Further research is now needed to find out exactly what this means in terms of immunity and for vaccine development.

Scientists Uncover Biological Signatures of the Worst Covid-19 Cases

Although the delineations arent always clear-cut, the immune systems responses to pathogens can be roughly grouped into three categories: type 1, which is directed against viruses and certain bacteria that infiltrate our cells; type 2, which fights parasites like worms that dont invade cells; and type 3, which goes after fungi and bacteria that can survive outside of cells. Each branch uses different cytokines to rouse different subsets of molecular fighters.
People with moderate cases of Covid-19 take what seems like the most sensible approach, concentrating on type 1 responses, Dr. Iwasakis team found. Patients struggling to recover, on the other hand, seem to be pouring an unusual number of resources into type 2 and type 3 responses, which is kind of wacky, Dr. Iwasaki said. As far as we know, there is no parasite involved.
Its almost as if the immune system is struggling to pick a lane, Dr. Wherry said.
This disorientation also seems to extend into the realm of B cells and T cells two types of immune fighters that usually need to stay in conversation to coordinate their attacks. Certain types of T cells, for instance, are crucial for coaxing B cells into manufacturing disease-fighting antibodies.
Last month, Dr. Wherry and his colleagues published a paper in Science finding that, in many patients with severe Covid-19, the virus had somehow driven a wedge between these two close-knit cellular communities. Its too soon to tell for sure, but perhaps something about the coronavirus is preventing B and T cells from talking to each other, he said.
These studies suggest that treating bad cases of Covid-19 might require an immunological reset drugs that could, in theory, restore the balance in the body and resurrect lines of communication between bamboozled cells. Such therapies could even be focused on specific subsets of patients whose bodies are responding bizarrely to the virus, Dr. Blish said: the ones who have deranged cytokines from the beginning.
But thats easier said than done. The challenge here is trying to blunt the response, without completely suppressing it, and getting the right types of responses, Dr. August said. Its hard to fine-tune that.
Timing is also crucial. Dose a patient too early with a drug that tempers immune signaling, and they may not respond strongly enough; give it too late, and the worst of the damage may have already been done. The same goes for treatments intended to shore up the initial immune response against the coronavirus, like interferon-based therapies, Dr. Blish said. These could stamp out the pathogen if given shortly after infection or run roughshod over the body if administered after too long of a delay.

Researchers identify evolutionary origins of SARS-CoV-2

By reconstructing the evolutionary history of SARS-CoV-2, the virus that is responsible for the COVID-19 pandemic, an international research team of Chinese, European, and U.S. scientists has discovered that the lineage that gave rise to the virus has been circulating in bats for decades and likely includes other viruses with the ability to infect humans. The findings, which University of Glasgow scientists contributed to, have implications for the prevention of future pandemics stemming from this lineage.
"Coronaviruses have genetic material that is highly recombinant, meaning different regions of the virus's genome can be derived from multiple sources," said Maciej Boni, associate professor of biology, Penn State. "This has made it difficult to reconstruct SARS-CoV-2's origins. You have to identify all the regions that have been recombining and trace their histories. To do that, we put together a diverse team with expertise in recombination, phylogenetic dating, virus sampling, and molecular and viral evolution."
The team used three different bioinformatic approaches to identify and remove the recombinant regions within the SARS-CoV-2 genome. Next, they reconstructed phylogenetic histories for the non-recombinant regions and compared them to each other to see which specific viruses have been involved in recombination events in the past. They were able to reconstruct the evolutionary relationships between SARS-CoV-2 and its closest known bat and pangolin viruses. Their findings appear today in Nature Microbiology.
The researchers found that the lineage of viruses to which SARS-CoV-2 belongs diverged from other bat viruses about 40-70 years ago. Importantly, although SARS-CoV-2 is genetically similar (about 96%) to the RaTG13 coronavirus, which was sampled from a Rhinolophus affinis horseshoe bat in 2013 in Yunnan province, China, the team found that it diverged from RaTG13 a relatively long time ago, in 1969.
"The ability to estimate divergence times after disentangling recombination histories, which is something we developed in this collaboration, may lead to insights into the origins of many different viral pathogens," said Philippe Lemey, principal investigator in the Department of Evolutionary and Computational Virology, KE Leuven.
The team found that one of the older traits that SARS-CoV-2 shares with its relatives is the receptor-binding domain (RBD) located on the Spike protein, which enables the virus to recognize and bind to receptors on the surfaces of human cells.
"This means that other viruses that are capable of infecting humans are circulating in horseshoe bats in China," said David L. Robertson, professor of computational virology, MRC-University of Glasgow Center for Virus Research.
Will these viruses be capable of jumping directly from bats into humans or will an intermediate species be required to make the leap? According to Robertson, for SARS-CoV-2, other research groups incorrectly proposed that key evolutionary changes occurred in pangolins.
"SARS-CoV-2's RBD sequence has so far only been found in a few pangolin viruses," said Robertson. "Furthermore, the other key feature thought to be instrumental to SARS-CoV-2's ability to infect humansa polybasic cleavage site insertion in the Spike proteinhas not yet been seen in another close bat relative of the SARS-CoV-2 virus. Yet, while it is possible that pangolins may have acted as an intermediate host facilitating transmission of SARS-CoV-2 to humans, no evidence exists to suggest that pangolin infection is a requirement for bat viruses to cross into humans. Instead, our research suggests that SARS-CoV-2 likely evolved the ability to replicate in the upper respiratory tract of both humans and pangolins."
The team concluded that preventing future pandemics will require better sampling within wild bats and the implementation of human disease surveillance systems that are able to identify novel pathogens in humans and respond in real time.
"The key to successful surveillance," said Robertson, "is knowing which viruses to look for and prioritizing those that can readily infect humans. We should have been better prepared for a second SARS virus."
Boni added, "We were too late in responding to the initial SARS-CoV-2 outbreak, but this will not be our last coronavirus pandemic. A much more comprehensive and real-time surveillance system needs to be put in place to catch viruses like this when case numbers are still in the double digits."

I respectfully recommend to WHO and the Scientific Community to rename “Covid-19” into the “Disease X-19”, because the etiology of this syndrome is highly uncertain, and it might involve more pathogens than Sars-Cov-2 alone (possibly Hantaviruses, ASF, and/or other infections). Furthermore; presently, as reported by the clinicians, the clinical picture appears to be the complex multi-organ – multi-system failures, it looks quite different from the one which was initially observed and described in China in the beginning of 2020. It is more than just the terminology; it is the correct unbiased thinking and the correct, fruitful research and the interventions. Naturally, the broader outlook changes the perspectives on the evaluation: all the relevant lab tests have to be performed, including on the old preserved samples. The comprehensive studies, testing this hypothesis are needed. It looks like from the times of Antiquity the Co-infections were the preferred tool of the Biowarfare as the simple method of increasing the pathogenic efficiency. The unusual and well documented proliferation of rodents, including the large rats in the major cities globally, along with their noticeably abnormal behavior is a clue that they might be the vectors in the transmissions of the combined infections. The recent, in the last several years, mostly reported in 2013-1019 massive epizootics of the viral illnesses in pigs livestock in China are the reasons for concern as the possible source of the infections in rodents and the possible zoonotic jump in the present Pandemic. This line of thought corresponds with the recently reported data about the earlier than thought previously emergence of the Pandemic: in the Spring-Summer of 2019, both in China and Europe, and the theoretical (computational) possibility of the Sars-Cov-2 emergence since at least 2013. If only a part of all these legitimate and well based suspicions and accusations against the New York branch of the FBI are proven or sufficiently demonstrated, this question would be quite legitimate: Was at least a part of the NY FBI branch corrupt, rotten, in Trump’s pocket, and under possible influences of the foreign agents? 

Investigate the “STORMTROOPERS” – the alleged “pro-Trumpists” within the NY branch of the FBI, and look into the general health of the whole branch. 

Investigate James Kallstrom and others! 

Investigate the Abwehr – Roy Cohn Law School and all its “graduates”. 

Investigate the political corruption in both parties. Investigate the corruption and failures within the FBI, and their root causes. The proof is in the pudding, sadly but undeniably.
